I think the devs wanted the gun to be heavy since it's more or less classified as a heavy weapon. I wouldn't reccomend choosing the Archimedes II option in the quest, better to get the 2 big books on science than a glorified grenade. Yes, you can reset it, but don't be surprised if it will be bugged resetquest ed. The reason why the C-finder isn't working is because you need to specifically choose Archimedes II during the quest for power distribution.

What you did is activate Archimedes I which kills all the NCR soldiers in the solar pannel yard, hence the reputation loss. The only way to get the C-finder to work now is by resetting the quest through console but as said before this may cause some strange bugs. Or does the system have to actually be enabled through the quest for it to fire?
